Basically go to the backup page in cpanel and download them all(databases too). Once you have all those saved on your computer you will be all set no matter what happens to your files online. A simple upload of the zip file and unzipping using cpanel will restore all the files. The rest would just be to recreate the db and add the tables. Steve, a member of this site has more knowledge about this part since he does host and great too. If he sees this topic he maybe able to help you further with the steps the hosts would take to transfer the files.
